RNAは配列依存的に塩基対を組むことによって安定した二次構造を形成する.RNA二次構造は遺伝子発現の制御などのRNAの機能と相関があることが知られているため,一塩基変異に伴ってRNAの二次構造が変化すると機能を失い,がんなどの様々な疾患につながると考えられる.これをRiboSNitchと呼ぶ.一方,シークエンシング技術の発展に伴い,がんゲノムに蓄積した体細胞変異の情報を網羅的に取得することが可能となった.がんゲノムには,様々な原因によって生じた変異が混合した状態にあるが,特定の原因とその原因によって生じた変異のパターンには相関があることが知られている.先行研究では,変異パターンなどの遺伝情報プロファイルと抗がん剤に対する薬剤耐性を線形回帰予測モデルであるElastic Netを利用し,細胞株ごとの抗がん剤の感受性を予測する手法が提案された.本研究では,変異情報のみではなく,一塩基変異により引き起こされるRNA二次構造変異を考慮して,薬剤耐性などの表現型と構造変化の相関を定量的に解釈する手法の開発を目指した.癌細胞株の変異データから一塩基変異であるを取り出し,RiboSNitchの検出を行った.各細胞株に対してRiboSNitchの有無を遺伝子ごとに0, 1で表現した行列を説明変数とし,各細胞株のある薬剤に対する薬剤耐性指標IC50を目的変数として回帰分析の一種であるElasticNet解析を行った.回帰係数の絶対値の大きい遺伝子についてGene Ontology (GO) 解析を行った.その結果得られた一部のRiboSNitchは,抗がん剤のターゲットのパスウェイに関係があり,RNA二次構造と表現型の相関を示唆された.
An RNA sequence forms a stable secondary structure by base pairing in a sequence-dependent manner. Since RNA secondary structures are known to be correlated with their functions such as regulation of gene expression, the change of RNA secondary structure caused by a single base variation, so-called RiboSNitch, is considered to lead loss of their functions, resulting in disease such as cancer. On the other hand, with the development of sequencing technology, it became possible to comprehensively acquire information on somatic mutations accumulated in the cancer genome. The cancer genome is the mixture of mutations caused by various reasons. It is known that there is a correlation between the specific causes of the mutations and the mutation patterns in the cancer genome. Previous studies proposed a method to predict drug sensitivity for each anticancer drug with Elastic-net, one of the linear regression models, using genetic profiles such as mutational pattern. In our study, we use not only mutational patterns but also RiboSNitches to interpret the correlation between drug sensitivity and structural variations. Our results suggest that a RiboSNitch is correlated with a pathway that is targeted by a anticancer drug.
